doing my first playthrough i finally got to become an eternal. so here's the question: if i keep eternal skills for my 2nd playthrough, they will be unusable for most part of the game, but if i overwrite them with normal skills, will i be able to get eternal skills after i become eternal again?

yes, characters gain eternal skills again every time they become an eternal.

The problem is that after moving to higher difficulties you eventually run out of new skills to overwrite eternal skills and thus taking eternal skills leaves that character with wasted slots forever. Once I reached that point I would take them just to see the animation/dialogue when they're used, then loaded my game and went without them
